In the Bioinformatics chair group, we analyze large 'omics' data sets to answer a wide range of biological questions. To give some examples:

• We analyse, compare, and integrate omics data from different species to to understand the function and evolution of complex biological systems
• We use genetic material sequenced directly from the environment to learn about the identity and role of microbes and viruses in the ecosystem
• We study the architecture and evolution of genomes across the tree of life
• We use genomics to study how stem cells become specialized
• We study how fungi adapt to their environment using comparative genomics combined with wet lab experiments
• We perform large association studies in a variety of organisms (such as Lettuce) to find regions in the genome that are related to specific traits

De missie van het Freudenthal Instituut is om door middel van onderwijs, onderzoek en professionalisering bij te dragen aan hoogwaardig onderwijs in wiskunde en natuurwetenschappen. Als je een scriptie en/of stage loopt bij de biologiedidactiek groep van het Freudenthal Instituut, kun je bijv. onderzoek doen naar het leren en onderwijzen van moeilijke biologische concepten of metacognitieve vaardigheden (zoals systeemdenken of het redeneren met modellen in de biologie). Ook focussen wij ons op de integratie van zogenaamde socio-scientific issues (maatschappelijke vraagstukken), zoals duurzaamheidsvraagstukken, biotechnologische toepassingen, in het biologieonderwijs. We richten ons met name op het middelbaar biologieonderwijs en de docenten (in opleiding), maar er is ook ruimte voor het hoger onderwijs als daar je voorkeur ligt.  

De vakgroep Animal Behaviour and Cognition houdt zich bezig met onderzoek naar groepsleven, welzijn en cognitie bij sociale diersoorten, voornamelijk primaten en vogels. De onderwerpen die wij aanbieden voor stages en scripties zijn zeer divers en verschillen per periode. Hieronder staan enkele onderwerpen van het afgelopen jaar weergegeven:

• Gedragsbehoeften en welzijnsindicatoren bij primaten
• Moeder-kind interactie bij makaken
• Zelfbewustzijn bij chimpansees en gorilla’s
• Vocale flexibiliteit bij primaten
• Emoties meten bij apen met een hitte-camera

Omdat de stages en scripties qua onderwerp vaak aan elkaar gekoppeld zijn, gaat de voorkeur uit naar studenten die hun stage en scriptie in dezelfde periode combineren. Neem contact op met Anne Marijke (zie hieronder) om te vragen welke onderwerpen beschikbaar zijn in de periode waarin jij je stage/scriptie wil doen.

Het praktisch werk bij de stages loopt uiteen van dieren observeren en fysiologische metingen verrichten tot gebruik maken van bestaande datasets waarmee je een onderzoeksvraag kan beantwoorden. Bij observationele stages kost het veel tijd om alle dieren individueel te herkennen, het gedrag goed te leren en om voldoende data te genereren, daarom is een verlengde stage van 10 weken meestal wenselijk bij observationeel onderzoek.

We stimuleren studenten ook om een stage buiten onze vakgroep te zoeken, bijvoorbeeld bij diergeneeskunde, bij een dierentuin of NGO. Bij een zelfgezochte stage is de instelling waar je stage loopt verantwoordelijk voor de dagelijkse begeleiding, maar wij kunnen functioneren als begeleider vanuit het departement Biologie. Wel moet van tevoren met ons worden afgestemd of het onderwerp geschikt is en of wij begeleiding kunnen bieden in de desbetreffende periode.

The Ecology and Biodiversity Group focuses on understanding and predicting biodiversity and ecosystem functioning in a changing world. The study palette is very diverse from the ‘micro’ to the landscape scale. Peat biogeochemistry, Microbial biodiversity, spatial plant and animal ecology, plant community ecology, plant biodiversity, tropical forest ecology and evolutionary ecology are some of the topics of the group. The Experimental & Computational Plant Development (ECPD) group studies the processes underlying plant development and its adaptation to environmental conditions and stresses.

For this we use a range of approaches varying from molecular biology, physiology, phenotyping and computational modeling and simulation. This interdisciplinary approach enables us to unravel the mechanisms underlying fundamental processes in plant development -e.g. how cells decide which cell type to become or when to grow and divide- as well as the decision logic plants use to process environmental signals and adjust their developmental programs. Obtained insights can be used for the breeding of future-proof crops that depend less on detrimental inputs -large amounts of water, pesticides and nutrients- through an improved capacity to adapt to their environment.

Specific methods you might encounter in your BSc project include abiotic treatments of plants (e.g. water, hormones, nutrients), plant phenotyping, microscopy, (qRT-)PCR, molecular cloning, computational modeling, and statistical or bioinformatic analyses. We work with the model system Arabidopsis as well as a diverse set of relevant plant species and crops, including sorghum, tomato, and legumes such as pea and chickpea. We welcome students from Biology and M(B)LS for a BSc thesis and internship.

BSc thesis projects in Marine Sciences

BSc thesis and internship projects in the Marine Sciences are typically carried out under supervision of Marine Scientists at the Department of Earth Sciences, mostly of the research group Marine Palynology and Paleoceanography (MPP), which includes Francesca Sangiorgi, Bas van de Schootbrugge, Peter Bijl and Appy Sluijs. This group focuses on biogeoscientific and paleoceanographical issues, from mass extinction events, to marine ecological response to past climate change, and (the recent history of) harmful algal blooms. Reconstructing past climate and ecology, the paleoecology of dinoflagellates, rapid paleoclimate change, ice-ocean interactions and causes and recovery of mass extinction events are some of the topics of the group. Multiple other research groups within the Department of Earth Sciences also carry our marine sciences, including paleontologists and biogeoscientists who carry out biological research. 

Modern biological subjects are also possible, typically carried out with colleagues at the Royal NIOZ (see below for options), at Naturalis, or other (international) research institutes or universities. We recommend contacting colleagues there for subjects, for which we can act as the examiner if requested well in advance. 

If you are interested in a subject at an NGO, please contact us well in advance since we must make sure that the project and the local advisors you have found have the required scientific and teaching qualities.

BSc thesis projects at the Royal NIOZ for students at Utrecht University

The Royal NIOZ provides ample opportunities for biology students at Utrecht University to carry out their BSc thesis project at their locations on Texel and in Yerseke. The collaboration between Utrecht University and the NIOZ also allows for funds for temporary housing close to those locations.

The application deadlines for the NIOZ projects for the coming 4 periods are as follows: 

• November 24^th for period 3 (Feb 2^nd - Apr 17^th, 2026)
• February 9^th for period 4 (Apr 20th - Jun 26^th, 2026)
• June 29^th for period 1 (Sep 7^th – Nov 13^th, 2026)
• September 7^th for period 2 (Nov 16^th – Feb 5^th, 2026-2027)

Within 2 weeks after the deadline for your period has passed, you will be notified by the contact person of the project whether you will be moving forward with the project and of any next steps. 

As soon as a project is confirmed, you need to report this to Nora Azergui (n.azergui@uu.nl) with CC to Appy Sluijs (A.Sluijs@uu.nl), who will collect your requests. They will subsequently make sure there is a member of staff at Utrecht University that will be the examiner for your project. 

Schimmels vervullen een belangrijke rol in de natuur als opruimers van afval, als pathogenen voor andere microben, planten, en dieren, en als symbionten van ondermeer planten (mycorrhizas), algen (korstmossen), en dieren (denk aan bladsnijdende mieren). Voor de mens spelen schimmels een belangrijke rol ondermeer als voedsel, als producent van enzymen, medicijnen, biobrandstoffen, bouwstenen van bioplastics, en recentelijk ook schimmelmaterialen. Ook kunnen schimmels gebruikt worden voor bioremediatie (waaronder water en grond) door het afbreken van toxische verbindingen of het adsorberen van zware metalen. Aan de andere kant zijn schimmels verantwoordelijk voor grote oogstverliezen van vrijwel alle belangrijke voedselgewassen, zijn schimmels verantwoordelijk voor grootschalig voedselbederf en doden schimmels anderhalf miljoen mensen per jaar op onze aarde.  Door de opwarming van de aarde kunnen schimmels zowel in positieve als negatieve zin een nog grotere impact krijgen op de natuur en de mens op belangrijke themas als voedselvoorziening, volksgezondheid, toegang tot schoon water en biodiversiteit.
Binnen de leerstoelgroep doen wij zowel fundamenteel als toegepast onderzoek op vele van bovenstaande themas, waarbij wij werken op het moleculaire, cellulaire en organismale niveau. Op dit moment doen wij met name onderzoek aan:

• Schimmels als pathogeen van de mens (met name Aspergillus fumigatus en Malassezia);
• Paddenstoelvorming als ontwikkelingsbiologisch proces en voor optimalisatie voor de productie van commerciele paddenstoelen;
• De afweer van paddenstoelvormende schimmels op microbiele pathogenen;
• De groei van schimmels door organisch substraten en met name de rol van heterogeniteit (verschillen tussen kolonies, tussen zones in kolonies, tussen hyfen in een zone, en tussen compartimenten binnen een hyfe);
• Het voorkomen van voedselbederf door kieming van sporen beter te begrijpen;
• Het gebruik van schimmels voor de productie van enzymen, schimmelmaterialen en vleesvervangers.

We bieden begeleiding van scripties/stages aan in periode 1 en periode 4. 

Bij ontwikkelingsbiologie bieden wij alleen het Afstudeerproject aan in periode 4, in het format 30% stage / 70% scriptie. De verdiepende stage PLONS kan eventueel gevolgd worden in overleg met individuele groepsleiders, per student kan er dan gekeken worden naar opties. Let op! In nature, plants are attacked by a multitude of pathogens and pests that can cause major crop losses in agriculture. To protect themselves, plants can activate a sophisticated immune system. Moreover, they recruit beneficial microbiota to their root system that help them to grow better and boost immune responses. The Plant-Microbe Interactions group aims to unravel at the molecular level how the plant immune system orchestrates interactions with pathogens, insect herbivores, and beneficial microbes. This provides a rational basis for developing sustainable strategies for disease resistance in next-generation crops that produce more with less input of fertilizers or pesticides. The Plant-Microbe Interactions group offers BSc thesis & research projects for Biology, MLS and MBLS bachelor programmes.

BSc research projects are typically small projects that are part of the research of our PhD candidates and postdocs who perform the hands-on research in the lab. Your BSc thesis will be supervised by one of the principle investigators.

Plant responses to stressful abiotic environments is complex and dynamic. Plant abiotic stress resilience encompasses both transient acclimation and adaptive responses that permit maintenance of plant growth, metabolic function and/or productivity despite unfavorable environmental changes. Understanding these resilience mechanisms requires an insight into stress sensing and signaling pathways and how they impact on plant traits that mediate whole plant survival. In addition, the genetic variation both within and across plant species in adapting to environmental fluctuations can be exploited to determine what makes a plant stress tolerant. While most cultivated plant species are poorly equipped to maintain growth and yield in suboptimal environments, many wild species thrive in extreme environments.

Research at PSR is focused on understanding the molecular basis of plant resilience to both single and multiple climatic stressors in model, cultivated and wild species. We seek to identify genetic loci and molecular targets and pathways that can enhance stress resilience using a combination of phenomics, (epi)genetics, quantitative genetics, genomics, cell biology physiological and molecular biology approaches.

Biological systems are complex systems composed of many interacting building blocks, like molecules, cells, and organisms. These large networks of interactions have been shaped by trial and error during evolution, and nowadays account for the functional behavior of living systems. Understanding the behavior of such complex systems on a mechanistic level cannot be achieved by experimental biology only, and requires theoretical approaches like mathematical modeling, and computer simulation. In our group we use a computational biology approach to study biological processes. As a bachelor student you can follow the B-B3ASFST (and B-B3PLONS) in our group if you have taken at least one of the following courses: Voortgezette statistiek en 'R', Data Science in Biology or an equivalent. In addition, per project other courses may be advantageous. Our research cover a large range of biological areas, including immunology,  development, bacterial evolution, and multi-level evolution.

Het interfacultaire onderzoeksinstituut IRAS (Institute for Risk Assessment Sciences) onderzoekt humane gezondheidsrisico’s ten gevolge van blootstelling aan potentieel gevaarlijke stoffen uit het milieu, vanuit zowel toxicologisch en milieu-epidemiologisch oogpunt als ook vanuit de (veterinaire) volksgezondheid.

In de toxicologiedivisie onderzoeken we de effecten van allerlei stoffen uit ons milieu waar we dagelijks aan blootgesteld worden, zoals hormoonverstoorders of microplastics. We onderzoeken welke (moleculaire) mechanismen beïnvloed worden die leiden tot effecten op onze immuun-, neuronale of endocriene systemen. 

Wij bieden binnen de toxicologie groep afstudeerstages aan in periode 3 (deadline voor aanvragen is 1 september) en periode 4 (deadline voor aanvragen is 1 december). Bij selectie geldt een voorkeur voor studenten die het keuzevak toxicologie gevolgd hebben of nog voor aanvang van de afstudeerstage gaan volgen. Motiveer altijd bij je aanvraag  waarom je graag binnen IRAS je afstudeerstage wilt doen.

Naast toxicologie kent IRAS nog andere divisies. In de epidemiologie divisie wordt meer gekeken naar de gezondheidseffecten van stoffen op populatieniveau en wordt met behulp van modellen de blootstelling van de populatie in kaart gebracht (exposome onderzoek). Vanuit veterinaire volksgezondheid richt het onderzoek zich meer op de interactie tussen gezondheid van mens en dier en de rol van infectieziekten hierin (zoönosen). Voor een mogelijke stage op dit gebied kan je contact opnemen met dr. Egil Fischer (E.A.J.Fischer@uu.nl).

Translational Plant Biology

Plants continuously adapt their growth, development, and defence to changing environmental conditions. These adaptive responses are critical for crop performance, particularly under the increasing pressures imposed by climate change. The Translational Plant Biology (TPB) group investigates the molecular, genetic, and epigenetic mechanisms that govern plant development, disease resistance and susceptibility, with the explicit aim of translating fundamental discoveries into applications for crop breeding.

Our research focuses on how plants integrate genetic programs with environmental cues, such as temperature and pathogen pressure, to coordinate growth, development, and immunity. We identify the receptors, signalling pathways, and transcriptional and epigenetic networks that underlie these processes in both model species and crops, such as lettuce, tomato and Petunia. By combining epigenetics with synthetic biology approaches, we develop novel tools to achieve stable control of gene expression and complex traits, thereby supporting the breeding of robust, resilient, and sustainable crops.

The TPB group works closely with public–private consortia, including CropXR and LettuceKnow, and employs state-of-the-art genomic, molecular, and computational approaches to accelerate the translation of laboratory insights to field applications.

The Translational Plant Biology group offers a broad range of BSc thesis and research projects throughout the year. Projects are embedded within ongoing research led by PhD candidates and postdoctoral researchers and cover topics such as plant development, immunity, epigenetics, and crop resilience. Depending on the project type and student preferences, internship and thesis components can be flexibly combined in consultation with the supervisor. Theses are supervised by one of the principal investigators within the group. Als consultant of adviseur vertaal je een vraag van een klant of partij naar een concrete onderzoeksvraag en probeert deze te beantwoorden. Om een goed advies te geven moet je het doen van onderzoek kunnen combineren met het formuleren en communiceren van advies naar de opdrachtgever en maatschappij.

Als je een scriptie en stage in het ‘advies’ wilt doen dan gebruik je informatie literatuur om een bepaalde vraag te beantwoorden. Hiervoor doe je zelf ook onderzoek in de (primaire) literatuur of beschikbare rapporten (scriptie), maar je raadpleegt ook meerdere experts. Vervolgens maak je ook een risico of impact analyse of een assessment matrix om te bepalen welk advies je geeft (de stage). Vaak is het verstandig om ook een enquête te maken voor een bepaalde doelgroep en deze te analyseren.

In toenemende mate zoeken bedrijven en overheden naar duurzame op biologie en bio-technologie gebaseerde oplossingen. Als je advies wilt leren geven over duurzame vraagstukken, ecosysteemdiensten of over leren van de natuur voor een duurzaam ontwerp is een 'advies-scriptie' goed mogelijk. Zo leer je wat je studie Biologie voor waarde heeft in een beleids of management omgeving.
Het advies rapport is zo opgedeeld dat de argumenten de conclusie ondersteunen, daarnaast is het belangrijk dat je het advies vertaald hebt (visueel maakt) voor een breed publiek en ten minste je opdrachtgever. Als je kiest om je scriptie en stage als adviseur te voltooien is het aan te raden dat je het vak Natuurgebaseerd ontwerpen of Wetenschapper in Advies hebt gevolgd. Daarnaast gaan we er vanuit dat je zelf op zoek gaat en contact legt met de externe partij/opdrachtgever. Je kan daarbij denken aan een bedrijf, overheidsinstantie, of adviesbureau. Het vakgebied kan variëren binnen de biologie. Het kan bijvoorbeeld een moleculair, ecologisch, mariene biologisch, planten biologisch of microbiologisch vraagstuk zijn.
